What's the smallest wheel I can put a disc brake on? After a few quick searches, I am pretty sure I can do it on a 20", what about a 18" or 16". I think even if it will fit, I might have a problem finding a hub with the correct number of spoke holes for the smaller wheels.

20 inch has been done, both by schwinn and shimano I believe. Just counted the spokes on my Lemon peelers 16 front drum wheel, it has 24. As long as both hub and the rim you want to use have an even number of holes, the only problem I see is figuring what length of spoke to use, and what pattern to lace in.
Hope that helps,
Rick

The only hubs I can find at a decent price are 36 hole. I am not worried about figuring the spoke length or pattern, shouldn't be a problem.

I had really hoped to do a smaller wheel because the fork I am going to use is longer then I had planned. I guess if I want to have that look, I can put a 24" out back.

I will keep searching and see what I can find.
