I have an old Murray 18 speed mountain bike that I am re-doing. I want to change the colors on the bike, but I'm not to sure if I can find a paint system that will work with the caliper brake setup. I am definitely keeping the multiple gearing, but I want to change the rim color, to what, I'm not sure yet.
Any suggestions will be greatly appreciated.

Expect paint to wear off of the braking surface almost instantly. Powdercoat will last a bit longer. You may want to do what BMX guys refer to as "Shine side" rims. Basically, after the rim is finished, the sidewalls are machined to bare metal.
